Cars may wind up in places like Sandcut for a Bakersfield overflow, or Frost? on a Colton overflow. Otherwise report this to an admin and delete right away. I did a video tonight of how to do this, and you can edit the train or copy it to the TMU to remove excess cars. Basically if it works you are good to go, if it fails there is an issue. However one way of checking this on the server is the auto EOT function. Currently there is no way for the RTS software to detect an overflow or prevent it. This is known as an overflow spawn and basically means the train has spawned outside of the block boundary. One word of warning is not all spawns work as intended by the RTS software.
